Fifteen minutes in and Portland had came close to an opener themselves as Pat Jenkins sent a strike in from a tight angle.
However, the striker's effort was tipped onto the woodwork
Cowes went up the other end as Mumford curled an effort just wide of the post as both teams created some early openings.
In the 25th minute Cowes came close again as McFarlane volleyed a shot with the inside of his boot over the bar.
The second half saw the home side dominate with a series of chances falling to the Yachtsmen.
McFarlane had another chance and fired wide straight from the restart before the hosts had a series of corners around an hour in as they kept the pressure up on the Blues back line.
Harrison Bruton then pulled out a brilliant save as teh game entered the final ten minutes after a Cowes forward was through one on one with the Blues keeper.
As the game was coming to an end, Portland were within touching distance of securing a point in a game where they had not been at their best, but Marsek was on hand to snatch a late winner.
Speaking after the game to the club's X (formerly Twitter) account, joint manger Shaun Bessant said: " Once again a bad day at the office.
"I feel for the supporters who have paid hard earned money to come all the way to the Isle of Wight to watch us.
"First half was not bad, but it was a poor standard of game.
"Cowes deservedly won, they had the better second half."
He added: It's a big week to reflect, we have training Tuesday and Thursday and another tough one next weekend."
